Well, it's definitely Wilhelm who says that. However, Wilhelm and chaos are voiced by the same actor, so I guess that's why you recognised chaos' voice. =p
Either way, since Wilhelm and chaos are known to be on opposing sides, it wouldn't even make sense for chaos to be present at the meeting anyway. ;-)

correct me if im wrong (i prob am) but in my opinion and gathering what happens at the end,
it seems to me that chaos and wilhelm had some sort of arrangement before, but it appears that chaos plans to defect towards shion and co.
Probably wrong again, but maybe chaos was part of wilhelms plan, and maybe chaos is (or was) a testament that has gone undercover (into the kuki (cant spell it) foundation) to gain info and the like.
like i say its probably wrong, but it is an idea on his behaviour, powers and intelligence.

chaos and Wilhelm know eachother much longer than what you see in Xenosaga. It's somewhat explained in the substory Pied Piper (mobile game only released in Japan, translated on the net). It takes place a 100 years before Xenosaga, and chaos is already opposing Wilhelm, which we know because of Wilhelm saying so himself:
They seem to have a similar goal in mind, but chaos doesn't agree with Wilhelm's ways, so they are on opposite sides. Of course, we still don't know their exact past connection, but it would seem they did work together at some point. ^^

Wilhelm: "... Yeshua. Going so far as to get help from others to obstruct me isn’t like you... Still, if that’s what you intend to do, I too have something in mind... While you hide in the shadows, I will see to it that things get done my way... But I am content to wait... for the day when you will once again return to the stage..."

Meh, time to post this:
Rumors Part I
Rumors Part II
If I'm not mistaken those are translations of the "leaked documents" that appeared a long time ago for a short period of time. I guess that #10 and #3 from the first part and #4 from the seond part are the most relevant ones for this topic.

Very nice, Hechizero. This part interested me the most:
Despite being a rumor, it's definitely an interesting possibility. After all, the new prototype T-Elos has a striking resemblance of a mix between KOS-MOS and chaos. It would also explain why KOS-MOS and chaos are meant to be together (because they already might have been in the past), and why chaos is seeking the one that rests within the current KOS-MOS.
So if this rumor would turn out to be correct, I guess that would mean Wilhelm pretty much stole the "real" KOS-MOS away from chaos. And that would also mean chaos has been carefully trying to get her back all that time. Sort of an epic-like "game" between him and Wilhelm.
I know I would enjoy seeing something along those lines happen. It definitely makes me like chaos even more. =)

The original KOSMOS prototype was the same as Chaos a long long time ago, existing as wave beings (maybe similar to the wave existence?). It was later stolen by Wilhelm for his own personal plans. Chaos is hoping to turn KOSMOS back into her original form (it is possible that Chaos is, in fact, a part of U-Do itself).

Same ere.
To add to that, i dont recall this happening in the bonus DVD of episode 1.
but on the animation series, in the last episode, in the scene where KOS_MOS protects the Elsa on its decent to second miltia. Chaos performs some spell of some description that enables KOS_MOS to survive the huge amount of heat.
This could also hint to that particular rumour of Chaos and KOS_MOS' connections.
