I think I made this before...a long time ago but oh well.
If you preferred a character in one game as in how they looked or acted, say who and why. Try to avoid spoilers. Just say why you liked them more in whichever game.
Shion- Episode 1
Oh boy oh boy oh boy. Where to begin with poor Shion. She began as a geeky yet believable heroine with the right amount of emotion and character. She had a cuteness about her with the uniform, the hair and that big nerd butt (watch her walking in a cutscene...it knocks you off your feet) and she simply was perfection. In EPII....her hair miraculously changed colors, her glasses went poof, they dressed her up like a skank and made her more whiny than Allen. As of EPIII, still decked-out like a girl you see on a corner in the ghetto but with a bit more character though she still is far too emotional and more importantly, emotionally stupid. She does dumb things rooted in her misguided emotions which makes you really just want to smack her upside the head.
MOMO- Episode 1
"Ah MOMO..my adorable little peche." She was cute with the loli aspect in 1. She hasn't changed a whole lot in character other than the appearance and a new, terrible VA. And where did the dumb hat come from? I kinda think adding that was unnecessary. And the bow-and-arrow!!! That was never in EP1. I liked her more with a wand, dammit.

Shion - Episode 1
Pretty much the same reasons as Sadistic. I never played episode one but personality wise and looks she was ten times better. I would not have picked Shion to be the main character in an RPG... she didn't fit the boring norm and it was a great breath of fresh air. Great way to destroy it in Episode II. It didn't help that she lost her Butt in episode II... Episode III was better but didn't reach the same standards as Episode I.
KOS-MOS - Episode I
She looked really quite stupid in Episode II. It was a cool idea but I just don't think it worked. Episode I was when KOS-MOS really shined. Episode II hardly featured her, and I don't think we ever saw Blue Eyed KOS-MOS. Episode III had a great oppotunity what with her new rival T-elos but they seemed to care more about the relationship between her and Shion. KOS-MOS was kind of shoved aside, I think Jin got more screen time than her.
MOMO - Episode III
At first she was just the annoying kid type character but she seemed to grow up in Episode III a lot. Not only did she look a lot better and not a clunky girl like in episode I but I was impressed by her personality. She only really had one major scene that sticks out to me, when she meets Yuriev but I think it's a really sweet scene. Although she has the most screen time in the previous two episodes I just think it's only in episode III that I start to like her character.

Albedo- Episode 1
He was the sadistic, insane villain who mutilated children (well...sorta) and gleefully ripped off his own head. He enjoyed tormenting a hero and did it very well. Then he became tragic and whiny and irritating. WHY does he have to be tragic? WHY could he not just be evil and awesome? And at least could they ahve done it better?

Kid Albedo in Episode 1 was scary as crap. But then, the tragicness of Albedo was also emphasised in the anime, where he contually has flashbacks of Jr. abandoning him.

I liked albedo's story about how he just wanted to be with Rubedo and about the whole being dependant thing. Albedo's character was very well done throughout all the episodes and they managed not to change his character too much. I loved the comments he made in the final battle in XSII, especially about "raping" MOMO. He didn't make an appearance much in XSIII, but I think becoming a testament cleared up some of the psychoticness because he seemed far more focus in Episode III. I think he was one of the most consistent characters in the series.

Jin - Episode III
He realy was such a stereotype in Episode II. Long hair, has a sword, sits with candles....it's been done before. He grew a lot in Episode III in both his look, his character and my liking for him.
Kevin - Episode III
Now the one in Episode 1 wasn't too bad but it didn't fit the role he needed to shift to for Episode III and they really did give him a great voice-actor. He looked pretty good in the red and stuff and while his motives and ideas made me dislike him, he did grow in depth and I grew to appreciate him more. Loathe him horribly yes, but he was a lot better.
Nephilim - Episode 1
I'll say it just because I liked her voice-actor most in the game. Her look is pretty consistent but I did not like her VA for 2 and she simply sounded right in the first game.

Shion - Episode III
Granted she WAS a tad whiney. And not exactly dressed for formal occasions. But she definitely toughened up from Ep II to Ep III. She even managed to spout a cuss here and there. She showed emotion when it was nesseccary, especially at the end of the game. All in all, she wasn't nearly as butchered as she was in Ep II.
KOS-MOS - Episode III
I can't even begin to tell you how excellent KOS-MOS got. Screw Episode I. Her fighting off Voyager nearly single-handedly, holding her own against T-elos and giving her quite a beating later on, not to mention her role in the ending. Her character just gets exponentially better by the latter parts of the second disc. Her design was awesome. I loved her Episode 1 outfit, and the new one was a bit of a combination of that and the "Erde" look courtesy of the Professor. And they brought her old, tri-barreled gatling guns back.
Ziggy - Episode III
I really, really, REALLY enjoyed how fleshed out Ziggy and Voyager's history with one another was. Not only that, all the Pied Piper references and info were also a welcome addition and tied the two games together rather well, even if there were a couple name translation gaps. The Lactis plot-twist was also a real good one. It also made me really want to hate Voyager just because he's an evil, power-hungry jerk.

Not that far into Xenosaga (goddamn Yakuza is a pretty fun game), barely 14 hours but so far i conclude this:
Episode I Shion: The sweet nerd ass has already been mentioned so that aside Shion became a little annoying over the subsequent episodes and so far I am pretty damn displeased with her "de-evolution", instead of actually taking her persona from Episode I and making her stronger they made her into a spoiled little bitch without glasses and a ridiculous ensamble (what the hell is she wearing, is a bathing suit, a sports bra with suspenders, WTF man?). Lots of points were lost with the glasses, there is just something about a girl with glasses that just makes me go crazy. Episode III Shions needs a reality check, hard, the world doesnt revolve around your stupid ass. Its funny but until Episode II, Shion was one of my favourite RPG characters, not to mention female characters, they always make the females weak and annoying, but Shion was great, until Episode I.
Episode I Rubedo: I gotta say i picked this because of his clothes since I have liked Rubedo all the time, just that his clothes from Episode I were better. Rubedo is my favourite Xenosaga character by far and they havent changed him that much over the games, I want to shoot his tailor but he is ok. Also, I think one of the things that saved Episode II for me was how it was heavily focused on him, bad voices, lenght and GS campaigns aside, I could enjoy Episode II because we never ran out of Rubedo.
Episode III Jin: Again based on his clothes but i dont feel anything from Jin. At first I thought he was gonna be awesome and he is good in fights and his E.S. is great but he just doesnt work, there is something missing from him and he still cant get close to Citan Uzuki, but he tries.
Episode III chaos: Voice back and they finally gave him some manly pants, it was really bad to see chaos in hot pants, and also chaos hasnt changed much over the games so it all works out.
Ziggy and MOMO: ##### them with an E.S. beam right up their annoying litter asses. I thought i could stomach Ziggy because he is an omage to Ziggy Stardust but both characters i just loathe. I never liked them and never will, god I hate those two bastards.
Episode I Kos Mos: Best Kos Mos overall, the voice actress for Episode II sucked ass and now we have their old one but Kos Mos was simply bad ass in Episode I, completely unmatched. Every moment with her was golden, enriched by Shion trying to teach her humanity and her responses being completly heartless and yet logical. Epic.
Allen still sucks.

Ziggy is more of an homage to Robocop than Ziggy Stardust.
Or Ziggy the comic, even, concidering how he stands around and doesn't really do anything throughout most of Episode 1.

Robocop, Officer Murphy, who got turned into Robocop, got shot... everywhere, basically, and the only part of his body (other than his brain) that was working was one of his arms. One of Ziggy's arms is an artificial one, the other one is real (I believe they're also on the same side). Robocop has thought noise from Murphy, Ziggy has thought noise from himself that he wants to get rid of. Ziggy's basically a cop anyway.
So yeah. Robocop.
And Ziggy.

Oh. I wasn't doing it over Bowie. I just didn't realize the Bowie reference until actually today when I was at some music store when I saw a picture of him, and he does look like Ziggy.
But I still say that comic is being referenced. It is. I swear.

I pretty much preferred all the characters from Episode III than the other two games. Most notably:
KOS-MOS-Episode III
Holy crap, I can't begin to describe how much I love these versions of KOS-MOS. I really liked the Episode I as well but it was too cutesy relative to Episode III. What really got me is the blue-eyed KOS-MOS in XSIII combined with the new tone of voice (LOVE IT)! The swimsuit version of KOS-MOS with her high heels and hair accessories were great too btw

I especially liked all of the proportions of all the characters in XSIII. It's like they got it just right for this one.

X-BUSTER, I agree with you that XSIII got the proportions absoloutly right... XSI was too anime (although it somewhat suited Shion, and didn't look too bad with KOS-MOS, but Jr and MOMO just look like their eyes are going to consume their face), XSII just ruined their faces completly... XSIII is definatly the best in propotions.

I was playing the game just until a couple minutes ago and i realized something about Shion which you could actually attribute to her character de-evolution in epsiode 2 and 3.
For a scientist, Shion has become quite stupid and naive. Back in Episode one Shion knew a lot of crap. That crap she didnt know she was oblivious of such information because she is not supposed to know (like....how Gnosis can get pretty big) but she had a pretty concise grasp of most basic concepts dealing with common sense, knowledge and her own acquired information from becoming a scientist for Vector.
Now Shion is pretty goddamn stupid. She is not only whiney and annoying but she finds it necessary to yell all the goddamn time, like a retarded kid and she just doesnt analyze stuff like any normal personal would much less a scientist. You may say she is no longer "in the field" but of course this is a dumb point because Shion migh like to kick some ass right now but she must still give some scientific aid to Scientia because the name implies it. Also you may say she is just taking a break from being a scientist and just being with her homies and finding controversy so its better to be pragmatic. Well thats just not how it works, once a scientist always a scientist, and Shion is just idiotic sometimes, most of the time, all the time.
Point in question, example
SPOILER WARNING
So I was at labyrinthos and they discover the combat realians and Shion goes "Ohh are those....but what are they doing here". Well Einstein, they were used by Utic in the Miltia conflict (Jr. actually says this to clarify before Shion asks what ae they doing there) and you are at an Utic headquarters where you see Utic everywhere, what the ##### do you think they are doing there Shion? The proffesor is the sound of logic reasoning and says "well I guess they were developed here", awkward.

KOS-MOS: Episode 2 and 3
I liked these versions from episode 2 to her final design in episode 3 beacuse they were different and they were not as clunky and sterotypical anime style as the outfit and version in episode 1 when she first wakes. I like how it trasitions also from the second episode to the third where they don't just immediatly change her looks until she gets injured from T-elos.
I also like T-elos designs but she doens't change beacuse she is a newer character in the series and is easily disposed of by KOS-MOS after their final fight together.

I can understand why in such a complicated world you need a character who sometimes asks the question "What does that mean" for the audience's sake more than anything else, but that person shouldn't have been Shion. I loved her original Design because she seemed so nerdy and out of place... but then they just completly change her design and make her really stupid. When KOS-MOS was destroyed she seemed to leave it all to Allen and the professor... now I belive episode I Shion would have gotten herself in there and repaired KOS-MOS herself instead of just showing her butt in a shower scene. Strikes me as odd is all... Shion should never try to be a sex symbol... We loved her Nerdy ass...

Shion: Episode I
I personally liked her first design better than her 2 and 3 designs. She was a geeky, cute-as-a-button, Sailor Mercury-esque heroine who was troubled by the events surrounding her, yet held strong in her own way. Episode 2, like everyone's said before, she became body-snatched (personality, appearance, etc.). It's like, "Who are you and what have you done with the real Shion Uzuki?!" She improved in Episode 3, but still...she's no Episode I.

KOS-MOS Episode I and III
Always love the standard design.
I personally love Episode III the best because her outfit designs are just so awesome looking! Her first outfit isn't too bad, but her second one (after T-elos' first fight) is just plain awesome (especially with her Blue Eyes later...).
Albedo...all the way.

For the last two games, Albedo was my favorite character because he was just totally insane and I love totally insane characters! Then he's been replaced by T-elos in Ep 3 because she kicks ass especially KOS-MOS's ass!

Kos-mos ver. 4 just blows away the previous versions; it's too bad all she uses in the cutscenes was that gatling gun. Where'd r-scythe go?
Momo in XS 3 also improved a lot....became more playable. And cuter.

MOMO was my trump card in Episode II... she was the only character who never left the active party. Her only downside would be her low HP but her incredable Ether power and Speed more than made up for it. The thing that really put shion behind is the fact that her attacks were all thunder while MOMO was Ether based and with the Ether swords she could hit for amazing damage on the right enemy. But looks-wise... Definatly stick with Episode III, however she wasn't quite as overpowered in Episode III and her low defence and HP really started to show.
For this reason I have trouble deciding which version I like more... but if we're going only by looks alone then DEFINATLY episode III...

KOS-MOS sounded more robot-like in Episode I. I pick that one.
-Ziggy (Zuggurat Industries Type 8)-
It didn't ever change, kinda looks silver in Episode III though.
-M.O.M.O (100-Series Observation Realian, prototype)-
She looked more childish, and sounded it too in Episode I, so I pick that.
-chaos (Yeshua)-
Episode III, hands down.
-Jr. (Rubedo)-
A tie between Episode II and III.
-Jin Uzuki-
I suppose Episode II.

well heres my opinion
Shion EPISODE 1- she looked good and since she was in a 1st division and stuff her look suited her and her attacks were pretty cool and so were her specials. EPISODE 3- theydidnt do that bad but thank GOD in episod 2 they took off her glasses it made her look better.
KOS-MOS EPISODE 1- best thing ever i lked the 1st and 3rd vesion bc it made her look hotter and better and her weapns and specials were cool
MOMO EPISODE 1- i hated it ALOT whats wth the wand and her attacks were weak unless ur made her attack and range up and boy did that take long i like her in EPISODE 3 bc she does alot of cool moves and is a good healer and caster when u get her 2 lvl 26 u get her 2nd special which hits every1 and thats pretty cool.
ZIGGY ALL EPISODES didnt really care about him i didnt use him alot
ALLEN episode 3- he sucked and he looks the same it makes u think he neer takes that thing off its scary

JIN ALL EPISODES - i liked him and all the costumes so yeah
Jr ALL EPISODES- he shows that any1 can use a gun and kick ass with it

i liked him in all the episodes
last but not least
CHAOS ALL EPISODES- I LIKE HIM IN ALL OF THEM JUST LIKE Jr

Shion - Episode 3. Looking back, in Episode 1, she continually said "It's nothing" and her voice was a lot higher at the time than what the voice actress was doing in three, which was rather bothersome. Her character grew the most in 3 too, and she seemed more like a main character than Jr. who really seemed to be the lead in the first two with Shion just standing in the background.
Jr. - Episode 3. Yeah, while he was much more leader like in Episode 1 and 2, and his voice actress sounded great towards the end of Episode 2... I don't know, I think I liked his costume better. That's a bit shallow. His moves also improved quite a bit, and I enjoyed using him far more than in Episode 2. He helped out quite a bit when fighting Zarathustra, too.
chaos - Episode 3. While his voice actor this time around is sometimes rather awkward (chaos's voice would sometimes go from really low to highish as he said a word, as if he was forcibly trying to make it sound low, so it definitely took away from the experience), but he was actually fun to use in comparison to Episode 2 where one can outright ignore him, and Episode 1 where the gameplay is just not as fun. His character itself never really impressed me, and since it pretty much never changed throughout the games, I didn't count it.
KOS MOS - Episode 3. Liked using her more than in Episode 2, and her voice actress was rather good. Didn't really like her as Mary as she didn't have much of a personality - not much of one that we could see. But since I liked using her more here, and since she did have a few worthy fights I like her more in Episode 3 than Episode 2 and Episode 1. She wasn't as much of a glory hog in Episode 3 as she was in 1, either.
Allen - Episode All. Because he pwned from the begining to end. Though when I first started playing I thought he was going to die rather early, he really was a great character. In Episode 3, I suppose he did really shine, having a whole dungeon to himself (though he is completely useless in battle, regretfully), and his beatdown of a Gnosis, and his beatdown by Kevin. I'd be friends with this guy.
MOMO - Episode 3 by far. Her costume was no longer bland, she didn't look nearly as ugly as she did in Episode 2, and she did came in handy in battle without being a pain in the ass to train (Episode 1) or completely overpowered (Episode 2). She actually managed to get some character development in 3 though her arc was tied up with back at the end of Disk 1 of EP2. Love her new costume, I really do.
Ziggy - Episode all. Because he's Ziggy, 'nuff said.
Jin - Episode 3. Episode 2 he was rather weak because he joined very late and had no ES and usually didn't get to be a copilot. He also had a terribly bland costume and no interesting moves (though to be fair, no one in Episode 2 did). In Episode 3 his battle usefulness went through the roof, his ES did the most damage, and his voice actor did a good job.
Canaan - His voice actor had far too much emotion for the type of person he was made out to be O_o. Though I suppose it was alright.
Virgil - Win.
Albedo - Eh, he seemed to be there for fanservice, he really did. His total of three minutes of screen time did a good job of tying up a knot in the plot, but meh. Didn't feel it with him this time.
So I pretty much liked everyone in Episode 3. Yeah. Okay. Makes sense.

Yuriev ~ For some reason I liked him better in Episode II. In III his ultimate motive appeared to be somewhat bland and awkward, while in II he seemed to be building up to more of a character who lived outside the loop of fate and predestined events. But in the end he wasn't that "über" in terms of supernatural villain, I was a little disappointed with the outcome of his character.
Also, imo his voice actor did a better job in II, but all in all he still did fine in III as well. He does have a lovely villainous character portrait in III; the one where he tilts his head to the side whenever he says something arrogant. I thought that fit him very well. =P

Shion: Uhm... I don't like her very much either way, I'll go with Ep. I for character design.
Rubedo: Ep. 2, his character stood out a lot in that episode. Though I never made up my mind wether I liked his outfit better in Ep. II or III. I mean, the former he has a fiery red coat and the latter some kind of black gunner outfit... hard choice.
KOS-MOS: Ep. I, she was never really the good old same, emotionless android in the next episodes.
chaos: Hmph, Ep. I for voice and Ep III for character design. And Ep. zip for making sense.
Ziggy: Ep. II, I think... he had a fairly good part in the plot regarding Juli and MOMO in that one.
